Just wondering how you trade out old buildings that only make 1 coin for more profitable buildings as you level up?
Or do buildings naturally improve as your level increases?

No coin or passenger buildings do not improve, they stay the same.

You have to find a balance of some sort between the rate of coin production, (daily mission) and the time or moment when you are in the game
