If you completely close the game then reopen it, your game doesn't recognize you are in prep mode right away. You can try starting a new launch on a new pad. I don't know if you can or if you would get your items back.

Had something similar happen to me twice. It happened when I visited a neighbor and got "stuck" in their city. GI took to long to resolve it and they could not go back far enough to restore my game. I ended up starting over. Hope you have enter luck then I did.

Interesting with starting with the launch ready boxes to test the luck. I have found that the best time to open launch ready or other chests is when I first open the game and launch all of the aircraft and empty the passenger terminal. Once I fill the passenger terminal up about 3/4 of the way...
