I have noticed the same thing. I don't have any statistical data to back it up but when I wait for all of the items to "pop out of the box" and then the icon disappears completely from the screen as they "cycle up the list" of items being added into the warehouse I do not lose any of the items...

The only way that I have found is to visit Madlen and if that doesn't work then close and re-open the game. Sometimes by producing an item and when there are no additional items in the cue, the cargo box will pop up. Sometimes this works too.

Go to madlen's city, exit the game, then restart the game.

The true cost is in the price of land. You want the cheapest overall cost which would be the most output per 1x1 square. Coal factories or solar panels are the way to go unless you are rolling in airport cash.

I would stick with the solar panels until you get to level 20 as long as you have enough coins for it.

The coal station gives you the best output per land value and coins. The solar panels will cost you twice as much as the coal station for the same amount of land but will give you 4 more power per 2x2 grid. The nuclear power plant will give you more output when you replace 9 coal stations with...

That drop rate is slightly less than what I have experienced. 1000 flights with a 1 in 100 drop would give you all 10 items needed once you 3-star it. Some of the locations I have the 10 items in just under the 1000 flights and some locations took just over 1000 flights.
