I really want to know the answer to this question as well. As a veteran player I am not loving the way this 100 limit is sounding. While some of the changes do sound interesting, this is sounding more like a new game then a redesign.

Yes, you will keep collecting them. You just cannot hold more than 200 in your warehouse. It's a weird limit I agree. You can click the don't ask again if it bugs you (which it bugged the hell outta me) and reset your defaults later in settings after the event ends.
