I have noticed the same thing. I don't have any statistical data to back it up but when I wait for all of the items to "pop out of the box" and then the icon disappears completely from the screen as they "cycle up the list" of items being added into the warehouse I do not lose any of the items...

The only way that I have found is to visit Madlen and if that doesn't work then close and re-open the game. Sometimes by producing an item and when there are no additional items in the cue, the cargo box will pop up. Sometimes this works too.

Go to madlen's city, exit the game, then restart the game.
