Same here. I sent three flights to Meso America and two to Manchu Pichu. The flights to Meso America returned with Manchu Pichu maps only.

I just noticed that Excavations: Mesoamerica added another map chest drop that drops ALWAYS. I tried it out by flying a few flights. I spent the fuel to bring them back early and yes, all three returned with map chests (one with 20 maps and the other two with city maps). I'm going to fly five...
